CodonCode Aligner User Manual following dialog: When you click "OK", Aligner will bring up a new dialog that allows you to edit the Phred parameter file. It shows all the current entries in the Phred parameter file, as well as one or more entries that need to be added: At the bottom, you see a newly added line (in your case, this may be more than one line; you may have to scroll down to see the newly added entries).
